For SMC.... It sounds like either a MAF, coupler or a vacuum leak to me. It could be a combination of things like an aftermarket exhaust that creates better exhaust flow, but not enough to alter the ECU's active maps. The increased airflow across the MAF with a better flowing intake might just be more than the computer likes so it goes crazy trying to force the engine to run with what it knows. Luckily for us, Toyota's ECMs are learning computers. With a quick clear of the active maps, it is able to build off the stored factory maps and adjust to fit your engine's profile better. There is, however, only so much it can and is allowed to alter. A change in the stored maps or a piggyback controller would then be required.
