I think once you open up an intake to the point that there's air coming up in random directions (think removing the entire intake and leaving the throttle body wide open) you can loose horsepower. When you add a larger diameter pipe, or open up the existing airbox before the filter, you'll open up useable power b/c the air is being directed into the throttle instead of letting the throttle scavange for air.
at least that's what I think is logical...???
