I always would say go for the upgrade parts directly from the manufacturer--i.e., TRD for Toyota/Scion, MOPAR for Dodge, etc. .. aftermarket parts may give you fuller/better gain than manufacturer upgrade parts, but they aren't necessarily DESIGNED for the car, example: a TRD supercharger may not kick butt like a GReddy, but the TRD is more DESIGNED for your specific car, where IMO the GReddy may just be designed to FIT. .. of course this is just IMO, I'm no expert

When you get a brand new car with an engine that has next to nothing for miles, you have to drive carefully until the engine is considered to be broken in. For example you can not drive the car at excessive speeds and try to race the engine until it has been broken in. In this case the break in period is 1000 miles. So until you hit that milege, you want to baby the car. You also don't want to go a consistant speed until it is broken in as well. If you don't follow this, there is a very good chance your engine will not be as reliable!
