I would first try washing the wheel with some hot, soapy water, then rinse. You may also want to try a wheel cleaner from the autoparts store. I have never heard of the Scion OEM wheel rusting, but if its damaged, deeply scratched, or the finish is coming of then it maybe possible. Don't use anything that is abrasive or will scratch. It may also be possible that your getting rust residue from the lug or lug stems, kinda like when the screws rust on a licence plate and run down the plate.

The only other thing I can come up with is, you may have oxidation on the wheel. Most wheel cleaners will take off just about anything. You may have to repeat these steps a few times and use some elbow grease. I've actually used Easy-Off over cleaner on wheels, but its too strong and can eat away the finish, but does get the wheel very clean. Another option would be to use a C/L/R remover but dilute it with some water so its not so strong or eats away the wheel.

It is must likely rust precipitation from the rotors or the brake pads. Regularly pressure washing your wheels will alleviate the buildup if you daily drive. I use the crap out of spray tire foam all over my wheels after I wash to get the nooks and crannies clean that I can't reach with a sponge. just make sure if you use a wheel cleaner that it is safe for aluminum, painted, or an all wheel cleaner. Chrome wheel cleaner will eat at the aluminum and could ruin the finish.

There is a new product out there that you can spray on your cleaned rims to keep them looking clean. I think it is from Eagle One but can't find on their website. Another thing that is more labor intensive would be to clear coat or paint the inside rim area with a high gloss wheel paint. Of course, the wheel will have to be off the car and extremely clean. The benefit besides looking good would be that dirt and grime build up will be easier to clean as there is less surface area for it to adhere to on a smoother surface.
